Disable win function keys

Hi all i have looked around the site but i cant find anything on this.
I have built a mame cabinet and i have bought a little box that works like a keyboard it plugs into the keyboard port and wires go to the buttons and joysticks but i have a problem.
two of the buttons are preset as both of the windows keys and i need to disable the windows keys to stop the window pop ups but still be able to use them in mame.
I have down loaded a registry file and it works great on my xp computer but iam running win 2000 on my arcade cabinet computer and it wont work on it.
It disables the win keys completly and i cant use them in mame i hope this makes sense to someone its a real pain please can someone help at all.
